Will The power loss be that noticeable?

  I have a 2.5 with low compression.  Three of the cylinders are at the
lowest to be passable and one is lower then the other three.  I have a
long pip equalized header into two resonators and a high flow muffler.  I
will be putting in a drop in filter and intake from the fender.  The
only air restriction I will have will be the air filter.  With all that
being said will the power loss be that noticeable if i replace my 2.5
block with a 2.2 and keep the 2.5 heads.

You might miss the mid range torque but its not going to be severe.  When you have the new one going you can pop out the pistons from the 2.5 and hone the cylinders and throw some rings on.  Compression back to 'normal' and no burninator.
